The effectiveness of marker based QTL mapping and marker assisted selection (MAS), depends on the level of the Linkage Disequilibrium (LD) in the population. The extent of LD dictates how much the marker allele carries information of the QTL allele. The objective of this study was to measure the Population Wide LD (PWLD) in the Israeli Holstein, German-Austrian Fleckvieh, Italian Holstein and Italian-Austrian-German Brown cattle populations. High Linkage Disequilibrium (LD) was found over chromosomal regions of 500 bp, that does not extend across regions of 100 to 500 kb. Significant Population Wide LD was present at the distance range of 1 to 5 cM, but at a level which is not useful for population-wide Marker Assistance Selection (MAS). No LD was found between non-syntenic markers. All populations examined were significantly different from each other, and the differences appear to reflect the history of these populations. The degree of LD found in these populations at the distances examined is not sufficient for LD to be a useful tool for MAS.
